The Duck Tours definitely sound like a good choice. I think I'm going to take my parents on one when they cone up for July 4th. For on-you-own sightseeing, my husband and I like using these City Walks walking tour cards. We have a set for Boston and York, and they're really fun for getting into different neighborhoods you might not visit otherwise.

Took the tour last year after hitting the bars with some friends - we got the purple Duck, which was captained by "Major Groovy", a real hip cat straight out of the 60's. Some boats boast a 5 hour tour but they spend the same amount of time at the whale grounds, they're just slower boats and take two hours to get there.
